I believe the highest ranking female deck officer at this time is serving as Second Mate. The only woman to Captain a Great Lakes boat in modern times was Lillian Kluka who was Captain of the Comeaudoc in 1986, Captain of the Vandoc in 1987 and 1988, Captain of the Comeaudoc in 1989, 1990, 1991, 1992, and 1993, and Captain of the Paterson in 1994. The first woman, and I believe the only other one to receive a Captain's license, received her's in 1880 - 1890. She operated a tug/schooner tow between Duluth and Port Huron with her husband.
